Then Sun is clueless.
You need to boot in single user mode, and reset the permissions.
Get a list of proper permissions and apply them on the crippled machine.
This can be scripted without much trouble.

Why can't you use the script method?
You can use programs like mtree to take snapshots of file permissions,
and reapply them.
