this may be a long shot, but i remember that some window manager type
things (like kde) require that the screensaver program be suid root in
order to work with passwords (since it has to read the shadow file).  so
you might doublecheck that whatever program is trying to authenticate
you can actually read the shadow file. 

this is just a total guess though.
