Three programs as i can think of,

first you have tripwire which is probably one of the more famous ones
(www.tripwire.com), then there is a free replacement for tripwire called
AIDE (Advanced Intrusion Detection Environment).

Aide can be found at http://www.cs.tut.fi/~rammer/aide.html

Then you can of course check installed files against the package
database with /usr/sbin/pkgchk .
